Unfortunately, it’s not possible to eliminate the 3-second black screen without significantly refactoring the display driver. You could try using an extended display instead of cloning.
I tried to do this but when i put display-colibri-secondary display registry, imx6dl stuck at boot and i have to recover it back.

You can clear registry using eBoot menu to start over.

So, your issue is most likely not related to the registry changes you’ve made. Otherwise, clearing the registry via the eBoot menu would have fixed it.
Double check you eBoot ss and GPIO sedttings.
It’s not stuck; WinCE is up and running; it just doesn’t have output to the LVDS display. Please read this thread from the beginning and repeat the steps you took to enable the LVDS for the first time. You can connect a VGA display or use Remote Display to access the WinCE GUI
I tried nothing is working. None LVDs, no hdmi, no vga and no Remote Display. I have to remove display-colibri-secondary registry then it works.
