We are preparing our device for EMI certifcations so I would like to know if there are any recommendations if we could/should terminate different signals coming out from Colibri VF50 board to prevent any emissions isues? Since I dont have schematics it’s hard for my developers to handle this.

I assume you already looked at our carrier board design guide where we mention what you should do with signals which aren’t used on your board.
Most problems we and our customers see in regards to EMC are not the connections which aren’t used, but the ones which have long cables, etc. Most often EMC problems come from the display. It is possible to change the drive-strength of the display and other signals. This usually helps. You can find some information about this topic in our developer center:
SD Card is also a candidate for EMC issues, also there you can reduce the drive-strength if needed.
