If you have a new Colibri VF50 then you can simply go to the update tool (Start->Programs->ColirbiTools->UpdateTool->Update) and give the path of the image that you want to update to.
The path of your WinCE image can be your SD card/Pd drive
Debug messages by default come on UART_A, see the datasheet of the viola board, and navigate to the extension connector, look for UART_A. The Rx and Tx are of TTL level and you need TTL to USB converter.
