I wanted to add a follow-up to this issue, as we’re encountering a similar problem and I was hoping for some assistance.
For a long time, we’ve been running Apalis iMX8QP v1.0B and v1.1E modules on Ixora carrier boards v1.2A and v1.3A. Initially, we were using a Yocto/Boot2Qt distribution based on the Kirkstone Toradex BSP, and both USB ports on X8 worked fine for detecting USB sticks.
However, after switching to the Scarthgap branch of the Toradex BSP, we started encountering an issue where USB 3.0 sticks are not detected on the X8 bottom port (while they still work on the X8 top port). The strange part is that this issue only appears with the Apalis iMX8QP v1.1E + Ixora v1.2A combination — other combinations seem unaffected so far (I will conduct further tests if needed).
Since this issue appeared only after moving to the Scarthgap branch, I suspect it could be software-related.
Could you please provide some guidance or support on this?

Edit: I am also addong that we already had other issues concerning scarthgap branch and we solved it with this overlay maybe it could be linked to it? (Pciea or flexcan3)
