We’re developing custom carrier board with many GPIOs.
As We understand it, the eFuses are set on the Colibri iMX7D to boot from eMMC/Nand only (during normal boot).
Can We use BOOT_CFG[0…19] pins as GPIO inputs during boot?
Will the boot order changed if some of BOOT_CFG pins are pulled up/down after power on?

Yes, the efuses on the module are set to always boot from eMMC or NAND.
What exactly are you trying to achieve? You can surely use those BOOT_CFG pins. In fact, most of them are assigned for the LCD data bits on the device tree.
Regardless if you use those pins on U-Boot or on Linux, this should be safe since the module will already be booted by that time.
