"Bad device mmc 1" using "run setupdate"

Preparing to Flash to my Apalis i.MX6 via SD card I get the following error when I run setupdate:

Yes.

Background:
The Apalis has two interfaces to MMC/SD cards, the first one called MMC (up to 8bit data bus), the second called SD (up to 4bit data bus).
On the Ixora V1.1 the SD interface is used for the micro SD slot.
The script checks first the availability of a card on the MMC interface and when this fails outputs the Bad device mmc 1 message and continuous by trying the SD interface.
